Is it using a custom "language" for entering equations? At first I had thought it was using TeX (or a slight variant thereof) but it's not. I'd like to be able to enter in matrices. More generally, if it's using something in common use, it would let me look up how to enter what I would like to enter.

Scilympiad uses Mathjax, is a cross-browser JavaScript library that displays mathematical notation in web browsers, using MathML, LaTeX and ASCIIMathML markup. Please see the video tutorial here, which includes how to write a matrix in Mathjax.
It's not working for me and the video shows that it's not working there, either.

Mathjax is for inserting chemical and math formulas, not Codebusters.
Hill Cipher uses a matrix. Mathjax, AFAIK, supports matrices -- https://tex.stackexchange.com/questions/43444/how-to-typeset-a-matrix-with-mathjax.
If Scilympiad isn't going to support entering matrices, it might make sense to remove the part of the video instructions that demonstrate entering matrices.
Sorry I forgot about matrix. If that's the case, you can use Mathjax then. I recently noticed several tournaments already used it for Codebusters questions.
